Google Disavow Tool is used to "Disavow Bad Links", which one cannot delete or remove manually. In that case the webmaster will prepare a "Disavow Link File", a text document with all the details of "Bad Links" which he/she cannot delete or remove manually.
Prepare a file and then submit it using "Disavow tool" via "Google Webmaster Tools", and then wait for the consideration from Google side.
