Canonical URL issue with loading the same page with additional parameters such as /index.php or even /home.php & result in indexing problems and duplicate content issues.

Canonicalization is an issue that every site faces and there are several ways to resolve some common issues. Choosing the "correct" implementation depends on technical expertise and access to code but is something that you are not doing (but should be). Canonical Issues is something that occurs if you have same content present on multiple pages with different URLs. This can be resolved defining rel=canonical on both pages stating which page should be considered.

The best and most effective way to resolve the canonical issue is with a permanent 301 redirect. This can be implemented in a number of ways, as detailed below. Depending on what server your website is hosted on will determine the method which you use to implement a redirect.
In addition to this it is worth also logging into Google Webmaster Tools and set-up two profiles for your domain; one with the www. prefix and one without. Then go to Site Configuration> Settings> Preferred Domain and choose which domain you would like Google to use.

Canonical issue is the issue which occurs when 301 redirection is not properly placed. It is important for SEO to add 301 redirection properly.

If website are load with or without www extension called as canonical issue both have different url if run means the canonical issue are present ,you can fix this problem when redirect both to the single url..

A canonical issue arises when 301 redirects are not properly in place. This means that your website can be accessed by search engines from several different URLs. This means that search engines can then potentially index your site under different URLs, meaning that it will look like a site of duplicated content.
